Khan, who married Rao in December 2005, revealed the news on his website yesterday.
Writing on his blog, the 44-year-old actor said: "Kiran and I lost our baby. Despite our best efforts we were unable to avert a miscarriage.
"The last two months have been a struggle for us and that is one of the reasons I was absent from the blog in more ways than one."
Khan, who has two children from a previous marriage, is currently shooting Rao's directorial debut Dhobi Ghaat.
