Mid Day claims that the rift between the two actors came to light when Govinda was not invited to the success party for Khan's film Dabangg.
However, A-listers Aamir Khan, Sajid Nadiadwala, Farah Khan, David Dhawan and Subhash Ghai all attended the party.
The latest incident is said to be one of many to have upset Govinda.
It has been reported that he is annoyed at Khan for failing to acknowledge him at the Indian International Film Awards in Sri Lanka and because Khan has not given his daughter Narmada her big break in one of his movies.
"Things soured between them after the awards function in Sri Lanka ended," a source claimed.
"Govinda had stuck his neck out and gone to Colombo on Salman's invitation, risking the ban on his film Raavan, and inviting the wrath of the film's cast and crew."
Govinda tried to shrug off the rumours, saying: "I wasn't invited to the Dabangg party. It was a Dabangg party so why should I be invited?"
Narmada added: "I am working in a film right now so I have no clue about what's happening as regards to the film with Salman or between him and dad.
"I was never close to Salman but dad was. Rumours of dad and Salman having a rift started during IIFA.
"Why would Salman launch me in a film? My dad can do that if necessary. He doesn't need to ask anyone else."
