The head of state's likeness will appear in the penultimate issue of the crossover event to ground the story in reality, executive editor Eddie Berganza told USA Today.
Written by Geoff Johns and illustrated by Andy Kubert, issue #4 of the comic sees DC's heroes attempt to prevent a war between Aquaman's Atlantian forces and Wonder Woman's Amazon army.
"Even characters who look like they're little walk-ons have a larger role," Berganza explained. "There's a great overall plan that involves everything and some stuff just worked out nicer and grew very organically from it."
He added: "Everything we set up and introduced, you go, 'Oh man. Wow'. A lot of stuff becomes clear and there's a big question raised and you'll really want issue #5 fast. It's nice that it's within the same month."
President Obama has previously appeared in books from Image Comics, Marvel and Dynamite Entertainment.
Flashpoint #4 arrives in stores this week. The final issue debuts on August 31.
