The 2008 Image Comics miniseries was honoured at the event organised by the Japanese government, reports The Mainichi Daily News.
The book centres around a highly intelligent but troubled young girl who escapes into a fantasy world to avoid her own personal tragedies.
The awards were set up to celebrate comics produced outside of Japan.
Japan's Foreign Ministry received 145 entrants this year, including 38 from Thailand, 21 from Malaysia and 16 from China.
I Kill Giants was illustrated by Spanish cartoonist JM Ken Niimura.
Kelly is known for his work on titles including Amazing Spider-Man and Deadpool, and as one of the members of animation writing team Man of Action.
