The free download offers the entirety of the 1994 sci-fi shooter, with the addition of touch-screen controls and an improved framerate.
An HD Mode for £2.39 / $3.99 and a Master Chief Mode for 59p / $1 are also available as in-App downloads.
Marathon, which was announced last month, has been ported by programmer Daniel Dlezek, who described its story and gameplay as "outstanding".
"Durandal's descent into rampancy, his quirky humour and the hidden messages make excellent additions to the old-school style," he said.
"For many, Marathon will invoke a wave of nostalgia; for others, this will be the first experience with the seminal Mac FPS."
Marathon's iPad release is part of Bungie Day, a yearly celebration on July 7 for Bungie's catalogue of games, including the Halo series.
Bungie Aerospace, a publishing venture for social and mobile studios, was announced last month.
Bungie has been developing a new franchise with publisher Activision for over a year.
