Speaking to investors, president Satoru Iwata said that he hopes the firm can "accelerate" its digital business, according to VG247.
The store redesign will allow support for downloadable content, improved support for demos, downloads during sleep mode and a web interface for access from other devices.
Iwata said that Nintendo is also working on "new genres of software" in an attempt to attract non-gamers to the system, akin to Brain Training on the DS.
The 3DS will see a firmware update next month, adding 3D video recording and new StreetPass content.
Yesterday Nintendo announced huge losses for its latest financial quarter, with the firm expected to see its first annual loss in 30 years.
