The bestselling home console launched in the territory in 2000, selling more than 150 million units during its lifecycle, Famitsu reports.
Sony announced that it will not provide any more PS2 consoles for Japanese retailers once existing stock has been sold, but some developers will continue to produce software for the machine.
The move has fuelled rumours that the platform holder is shifting its manufacturing resources towards the development of the PlayStation 4, which is said to be in the works under the codename of Thebes.
The PS2 is credited as being the bestselling console of all time, and even outsold the PlayStation 3 when it first arrived on the market. It also pioneered the use of the DVD storage medium in the gaming sector.
Sony is expected to ended PS2 production in other territories in the near future.
