The broadcaster, along with his co-presenter Dave Vitty, broke the previous world record for 'Radio DJ Endurance Marathon (Team)' on BBC Radio 1 at 8.30am this morning.
They also broke Simon Mayo's in-house record of 37 hours, which was set for Comic Relief 12 years ago, at 7.30pm on Thursday night.
Speaking on air, Moyles said: "So, we've done Radio 1's longest ever show, and now we've done radio's longest ever music show with a team. That includes a host of people, there's too many to mention, so thank you very much, and thanks for tuning in."
He joked that the broadcaster was considering making the on-air marathon an annual event.
Vitty's wife Jayne Sharp and their 3-year-old daughter Nicole, who handed Moyles her pocket money to give to Comic Relief, joined the team with minutes to go. Station controller Andy Parfitt and members of Radio 1 staff also came to the studios as the world record was broken.
Gary Barlow presented a Guinness World Record certificate to the team. He had visited Moyles and Vitty earlier in the morning, thanking listeners for their generosity.
He said: "We know from last time, when we did the [Mount Kilimanjaro] climb, how generous your listeners really are. The biggest amount of money we made was from your show... [It's] amazing."
The pair have currently raised a total of £1,808,424. Moyles, who is on air until 10.30am this morning, had earlier told listeners that he wanted to raise a total of £1.5m by the end of the marathon broadcast.
Moyles and Vitty's BBC colleagues Zane Lowe, Annie Nightingale and Dev joined the pair overnight. Special guests including Paul O'Grady, Ricky Gervais, Katy Perry, The Wanted and Davina McCall also appeared on the show to offer their support.
