Panorama claimed Opera Interactive Technology had picked potential winners while people were still calling in.
In a statement the company has said its "preliminary investigations" have uncovered "certain irregularities" in its internal processes.
It said: "Opera unreservedly apologises to GMTV and any of the competition entrants who have lost out."
It added that it would work with regulators and the show to compensate those who had lost out and stated it had now put new systems in place.
GMTV earlier apologised itself to viewers.
