The actor has been attached to the lead role in the DJ Caruso-directed movie, which follows a young man and his pet monkey who survive a plague that wipes out every mammal with the Y chromosome.
Speaking to Wizard, LaBeouf admitted that his interest in the project had cooled due to the character's similarity to his Transformers hero Sam Witwicky.
He said of Y's protagonist Yorick Brown: "You take Sam and you put a monkey on his shoulder. I don't know if it's that big a differential. It seems like he's the ordinary guy in an extraordinary situation again.
"I'm not willing to make that movie currently, and may be too old to play the role by the time it does come around."
LaBeouf can next be seen in Transformers: Revenge Of The Fallen, released in cinemas on June 19.
