The Infidel stars Omid Djalili as an adopted British Muslim who finds out that his birth parents are Jewish, while Morris's picture is a comedy about a group of ineffectual jihadis.
Baddiel told The Times: "Chris Morris is a very nice bloke and I'm sure it's funny, his film. But I do hope they don't get lumped together.
"I wanted to do a film in which the main Muslim characters were not frightening, not fanatic, but normal and British, because that, of course, is what 98% of Muslims are."
He added: "I wanted to defuse the sense that Muslims are terrifying by having Omid Djalili, who is the most unterrifying guy you can imagine."
The Infidel is released on April 9, while Four Lions hits cinemas on May 7.
