The director has quit the production, which centres on the story of the evil witch who casts the spell on Sleeping Beauty, Heat Vision reports. No reason for the departure has yet been revealed.
Maleficent is a retelling of the fairytale from the point of view of Maleficent, who famously transforms into a dragon at the end of the original film.
Alice in Wonderland screenwriter Linda Woolverton is still attached to the project.
It is rumoured that Disney is now keen on Harry Potter director David Yates to take over the movie.
Burton remains at the helm of another project for Disney titled Frankenweenie which will star Beetlejuice collaborators Winona Ryder and Catherine O'Hara.
It is a stop-motion version of his 1984 short film with the same title.
His next movie to hit the cinemas is his adaptation of the long-running US series Dark Shadows.
