Director Jon Chu had previously said that he wanted the movie to be in the format.
Collider reports that the production, which will begin in August, will be shot in 2D and remain so for release.
Chu, best known for the Step Up dance series, told the site last month that he had been weighing up the potential for a 3D release.
"I think GI Joe is going to be perfect for [3D], but there are other factors that are built into it - how it slows you down, things like that," he said.
"I really want to do it in 3D, but the decision hasn't been made yet."
The director stepped in after Stephen Sommers departed the film following reported clashes with producers.
