Chris Hemsworth will reprise his starring role in the sequel without the helmer of this year's summer blockbuster, according to Deadline.
Disney has set July 26, 2013, as the date for the release of Thor 2.
The decision for Branagh to step down was reportedly "mutual and amicable".
He had previously expressed interest in returning to direct the sequel.
Branagh is still expected to be involved in a producing capacity.
Thor 2 will follow on the heels of Iron Man 3, which is due to be released on May 3, 2013. Don Cheadle, who plays James 'Rhodey' Rhodes in the film series, has said that filming for Iron Man 3 is due to start in February 2012.
Thor took $66 million (£41 million) in its opening weekend in the US and has currently grossed $437 million (£272 million), making it the most successful superhero movie of the summer so far.
Marvel's Captain America: The First Avenger will open on July 22 in the US and July 29 in the UK.
