The actor, who stars briefly in the film as Brad Pitt's son, told Le Figaro that he is not sure what his role added to Terrence Malick's Palme d'Or winner.
Penn said: "On screen, I didn't see the emotion of the script, which is the most beautiful I've ever read. In my opinion, a more conventional narrative would have made the film better and clearer without affecting its beauty and impact.
"Frankly, I'm still trying to understand what I was there to do and what I was meant to add in that context. Even Terry himself didn't manage to explain it to me clearly."
However, Penn added: "It's a film I recommend people go and watch. but only with an open mind. It's up to everyone to find a personal connection with it, either emotionally or spiritually. Those that do usually come out really moved."
BloodRayne filmmaker Uwe Boll has called The Tree of Life a "piece of s**t", claiming that "Sean Penn is ridiculous in it".
