Fassbender was presented with the Coppa Volpi for 'Best Actor' for his role in Steve McQueen's Shame.
In the film, Fassbender portrays a successful businessman in New York who struggles to deal with his sexual obsessions.
"It's just really nice when you take a chance and you do something that you think is relevant, you hope is relevant, and people respond the way you did," Fassbender said while receiving the award, according to The Guardian. "Venice is a festival with a wonderful tradition and it is humbling to win when the competition is from so many other amazing talents."
Shame is the director and actor's second collaboration following the critically-acclaimed 2008 film Hunger, in which Fassbender portrayed Irish hunger striker Bobby Sands.
Shame was recently picked up by Fox Searchlight for a US distribution deal.
The Venice Film Festival's Golden Lion award was presented to Russian director Alexsandr Sokurov for his adaptation of Faust.
Earlier this year, Fassbender began filming for Ridley Scott's Alien spinoff Prometheus.
