Pulsipher is best known for playing the full-blooded panther Crystal Norris in the HBO vampire series.
She will step in for Duff, who had to leave the project because of her pregnancy, according to The Hollywood Reporter.
Pulsipher was originally cast in the role of Cousin Mary, before being handed the lead.
Tonya S Holly will be directing from her own script, based on the story of the real-life couple who became outlaws and bank robbers in 1930s America.
On the casting change, Holly said: "We are thrilled to welcome Lindsay Pulsipher as Bonnie Parker in The Story of Bonnie and Clyde.
"Lindsay will undoubtedly bring many layers to this critical role. This is a gripping story about two of the most legendary fugitives in history."
The male lead has not yet been cast, following Kevin Zegers's axing from the production because of scheduling clashes with other projects.
Pulsipher's previous film work has included the horror mystery film The Oregonian.
