The Avatar director has launched his own certification programme with partner Vince Pace to help studios apply 3D at the shooting stage more easily.
Speaking at the Variety 3D Entertainment Summit, he said: "The way it's being done, it's not 3D, it's 2.2D, or 2.4D.
"I think we're coming out with something that's 90% of what it would have been if it was shot in 3D, but that's not always being done. As a filmmaker, I would much rather shoot in 3D than convert to 3D to get an equal outcome."
Cameron added: "It's being shoehorned into a post-production process, and there's neither the time or the money to do it right.
"All of a sudden, the director is being told that the movie has to be in 3D but you can't shoot it in 3D. That to me is a complete misapplication of 3D, because you've just taken away all the creativity you can have at the stage of photography."
The director also suggested that 3D technology would be boosted by its use in television in the future.
His company Cameron/Pace is currently working with the BBC on a 3D version of Walking with Dinosaurs.
Cameron will also be releasing a 3D version of his period blockbuster Titanic for the 100th anniversary of the sinking of the ship.
