McGarvey has claimed he was misquoted in an interview last week, where he appeared to suggest that scenes shot on the smartphone made it into The Avengers' trailer and the finished film.
He has now clarified his remarks, saying that he actually shot the sequences on a Canon camera.
McGarvey told The Hollywood Reporter: "I was talking about how up-and-coming filmmakers have access to a whole range of new technologies which expand our options as filmmakers. I mentioned that the iPhone and the Canon 5d Mk2 were devices currently used on many Hollywood productions.
"I used the Canon on some shots on Marvel's The Avengers movie. Unfortunately, this was edited to read that I shot some of the film with the iPhone. This is not true."
The Avengers distributor Walt Disney Pictures also insisted that none of the movie's scenes were filmed by an iPhone.
Tom Hiddleston, who plays Loki in the film, recently said the supervillain is much more menacing in The Avengers than he was in Thor.
The Avengers arrives in cinemas on May 4, 2012.
