Director JJ Abrams previously revealed that he wanted the Wolfman actor to play the part of the villain in the sequel to his 2009 remake.
Negotiations with the star have fallen through for the undisclosed role, reports Vulture.
Abrams had denied rumours that he intended del Toro to play the legendary villain Khan in the movie.
Yesterday, RoboCop star Peter Weller was announced to be joining the cast in a yet-to-be-named role.
Alice Eve is also rumoured to be joining the cast as an original character.
Star Trek 2 will again star Chris Pine and Zachary Quinto.
The Star Trek sequel is scheduled for release on May 17, 2013.
