Lewis's version of the group's 2003 single topped the UK chart in December after the star performed it live on The X Factor.
"We're still playing 'Run', but in a different way," Lightbody told the Daily Star. "Maybe Leona's version was the catalyst for us changing it but we've been playing it for such a long time. It came out in 2003 but I wrote it in 2000."
The singer also confirmed that Lewis was able to cover the song without asking for the band's blessing.
"Anybody can cover any song without anybody's permission," he explained. "It's open season on people covering that song but they can't put it on an advert or a TV show without asking."
Lightbody has previously described Lewis's version of the track as "absolutely phenomenal".
