The 'Poker Face' singer pulled out of the first show at the Old Trafford Cricket Ground, with early reports suggesting that the death of Michael Jackson could have been the reason for her absence.
However, a spokesman for the star told the BBC that Lady GaGa had missed both performances because of problems with her health.
He said: "Lady Gaga was feeling unwell on Saturday and, after consulting her doctor, the decision was reluctantly taken that she was unable to perform with Take That at Old Trafford last night and tonight.
"Lady Gaga is currently resting on doctor's orders, but is looking forward to rejoining Take That at Wembley next weekend."
He added: "She would like to thank Take That for supporting her decision, and apologise to the band and her fans for being unable to perform."
