The singer, 50, made a dedication to the late Brazilian, before playing single 'Irish Blood, English Heart'.
"Jean Charles de Menezes, we will never forget, we will never forget," he told the crowd.
Yesterday was the fourth anniversary of Menezes's death at Stockwell London Underground, where he was mistakenly shot by anti-terrorism police.
Later on during the gig, the former Smiths star also criticised music journalists and complained about a Times review of one of his recent show's, which described him as "charming and offensive".
"The review said I was offensive without saying how or why," he complained. "And that's why music journalism is full of crashing bores."
Morrissey's 20-song set featured Smiths classics 'This Charming Man', 'Some Girls Are Bigger Than Others' as well as recent singles 'Something Is Squeezing My Skull' and 'I'm Throwing My Arms Around Paris' from his Years Of Refusal LP.
