Nicola Roberts from the girl group collected the gong, claiming that "the best song won in the end".
Sugababes' 2008 release 'Girls' took home the Worst Single of the Year title.
The light-hearted award, which is handed out on the same day as the Mercury Prize, has been given to Girls Aloud on four other occasions.
Popjustice founder Peter Robinson told the BBC: "The voting process is sort of a shambles. I draw up a shortlist of 12 songs and then, over the course of the evening in a pub with a lot of alcohol, a group of judges who have applied through the website eliminate one song at a time."
Speaking about her band's victory, Roberts joked: "How do I feel? I feel so liberated.
"It was so interesting to hear people thrash out opinions on all the other bands and other songs - as daunting as it was. But the best song won in the end."
