The rapper, who topped the Pyramid Stage at last year's Glastonbury, will play the Main Stage on June 11 and The Strokes will follow him the next day.
The third day's headliners are yet to be confirmed while other acts announced for the Seaclose Park event are Blondie, Pink, Orbital and Squeeze.
Promoter John Giddings said: "Ever since I heard the first Strokes album, I've wanted them for the Isle of Wight.
"Jay-Z and Pink are two of the best live acts I have ever seen and the Blondie hits speak for themselves. I can't wait!"
The 2010 Isle of Wight Festival takes place from June 11 to 14 and tickets go on sale this Friday, December 4.
Last year's sold-out event featured performances from The Prodigy, Stereophonics and Neil Young.
