The Babyshambles frontman was performing at the on3-Festival in Munich on Saturday night when he decided to launch into the chant, Angry Ape reports.
After the crowd started to boo and jeer, security immediately stormed the stage and removed Doherty from the event.
Organisers Bayerischer Rundfunk later said in a statement: "We decided to stop Peter Doherty's appearance on stage as quickly as possible. The live radio broadcast was cut immediately."
The first verse of the 'Song Of Germany' was used by Adolf Hitler's party as the national anthem when the Nazis were in power. However, following the end of World War II, the lyrics were dropped and Germany instead adopted the third verse as its anthem.
