The Devonshire rockers initially started sessions for their fifth studio album The Resistance with Rubin in 2009, but later decided to produce the record themselves.
Taking to the stage to pick up their gong after 'Uprising' was named 'UK Single Of The Year', frontman Matt Bellamy took a moment to single the producer out.
"And we'd like to thank Rick Rubin for teaching us how not to produce," he said, which was greeted with laughs and cheers from the audience. "I thought you'd like that one," Bellamy replied.
Ironically, Rubin - who did not attend the ceremony - was awarded the 'International Producer Of The Year' prize later on.
The 46-year-old rock icon has worked with a vast list of artists including Metallica, Johnny Cash, Nine Inch Nails, Slayer, Slipknot, U2, Justin Timberlake, Run DMC, AC/DC and Tom Petty.
