The 48-year-old star was snubbed by the ceremony, despite her debut LP I Dreamed A Dream becoming the biggest-selling album of last year.
The 'Don't Tell Me That It's Over' singer was reported to have said that Boyle was not creative enough to be nominated for a gong.
However, MacDonald has now told STV: "[My remarks were] totally taken out of context. I got asked about the Brit Awards and if it was it right that [Boyle] didn't get [a] nomination, and I simply said that in my opinion someone like Lily Allen winning would be a better representation of the British music scene.
"I just think that with the British music awards - the Brits are our main awards - and I think it's a better thing for the British music scene if someone who's winning is a girl who's really cool, who writes her own songs, who people like, who has had a number one album, as opposed to an older woman singing cover versions."
The 22-year-old concluded: "I think it shows the British music scene to be much more diverse the fact that Lily Allen won. But I was never criticising, it's just my personal opinion on who should have won."
