The Red Hot Chili Peppers star beat Slash, of Guns N' Roses, to the top spot in the BBC 6Music survey, which attracted votes from more than 30,000 listeners.
DJ Shaun Keaveny said: "Frusciante's range, from minimalist melody lines, through choppy Hendrixian chord voicings, all the way up to eleven with wailing metal-tinged blues, gives him the edge."
In third place was Matt Bellamy, of Muse, followed by The Smith's Johnny Marr in fourth place. Rounding off the top 10 were: Tom Morello (Rage Against The Machine); Kirk Hammett (Metallica); Jonny Greenwood (Radiohead); Prince; Jack White (White Stripes); and Peter Buck (REM).
