The US rock band were due to perform on Wednesday as part of the Pic.Nic music festival. The move comes after the Israeli authorities raided a foreign aid flotilla.
A statement released by promoter Shuki Weiss said: "It is with great regret that we announce today The Pixies' decision to cancel their appearance in Israel on June 9.
"We'd like to extend our deepest apologies to the fans, but events beyond all our control have conspired against us."
The promoters added that fans will be given a full refund.
Headliners Klaxons and Gorillaz have already pulled out of the festival.
The Pixies recently announced new dates for their US tour.
