Eavis, who founded Glastonbury festival in 1970, revealed that he nearly had the artist booked at one point, but deals kept falling through.
"I tried to get Prince earlier on. At one point he was, then he wasn't, then he was. It was a question of a bird in the hand," he told the Daily Star.
"A bird in the hand is worth two in the bush, if not three in a bush. In the end I went for the bands we have on the bill now, which ain't bad."
Prince was recently announced as a surprise headline act at this year's Hop Farm Music Festival in Kent.
Speaking about the booking, Eavis joked: "I think I must've set that one up."
U2, Coldplay and Beyoncé are among the headliners at this year's Glastonbury festival, which takes place between June 24 and 26.
