During the first of three encores, Prince looked up to the sky and said: "Amy, this is for you," before performing his 1995 single 'Gold'.
He went on to sing 'Doves Cry', 'Sign O' The Times' and 'Girlfriend' at the Budapest music event, the Daily Star reports.
Prince performed with Winehouse in 2007 at an after-party following one of his London O2 Arena 21-night residency shows.
He often spoke of his desire to work with the late singer, who died aged 27 in London last month.
Prince said before his 2007 London shows: "I love Amy's track 'Love Is A Losing Game'. We play that a lot. I'm a big fan. We're still sorting out the support acts but if I saw her on stage I would absolutely ask her to join me."
