The music TV channel has been tracking the YouTube, iTunes, Last.fm, Billboard and VH1 charts over the past 14 weeks to determine who should be handed the annual honour.
Perry's 'Last Friday Night' fought off tough competition from Adele's 'Rolling In The Deep', which led the competition in its opening weeks.
LMFAO's 'Party Rock Anthem' came in third place, with scores of zero and four on the VH1 and Last.fm charts denting its chances of topping the list.
Lady GaGa's 'Edge of Glory' just missed the top five at number six, while Nicki Minaj's 'Super Bass' landed just outside the top ten at 11.
Although Perry topped the overall chart, Jennifer Lopez's 'On The Floor' headed the YouTube list and Adele dominated the Last.fm rankings.
Perry matched a record set by Michael Jackson when 'Last Friday Night' topped the Hot 100 last month.
She became the first female artist to have five number one singles on the US chart from one album.
