Ontario-born Bieber told audience members in a pre-recorded video: "As we all know, I have the best fans in the world, this is for you."
It is the second consecutive year that Bieber has taken the award.
Michael Bublé won 'Best Canadian Album of the Year' for his holiday-themed LP Christmas.
The Sheepdogs won 'Best Single' for 'I Don't Know', having already triumphed in the 'Best New Group' and 'Best Rock Album' categories.
Feist was crowned 'Artist of the Year'. She also won 'Best Adult Alternative' for Metals and 'Best Music DVD' for Look at What the Light Did Now.
Toronto's Dragonette took home the 'Best Dance Recording of the Year' prize.
Justin Bieber also won the 'Favourite Male Singer' trophy at the Nickelodeon Kids' Choice Awards at the weekend.
