The university threatened to file a lawsuit against the rockers for dropping the gig last month, because it claimed that it lost promotional costs and fees to contractors and sought compensation for it.
Fans of the group then complained to the student governing body at the university, insisting that the matter had been taken too far. The band's drummer, Bob Bryar, had suffered from a hand injury just before the gig, but they scheduled in a replacement to perform at a concert the next day, which angered the university.
To avoid legal proceedings, My Chemical Romance decided to pay up instead.
Speaking to the Maine University's student magazine, the vice president of student entertainment, Derek Mitchell, said: "It sort of came as a surprise that they agreed to do it, but at the same time we're really pleased that they understood the situation and were so quick to agree.
"We are very happy we didn't have to proceed further."
The university will now revise its contracts for future bands performing, while My Chemical Romance are considering whether to host a rearranged concert there in the future, according to Mitchell.
