The tune was placed on the original long-list for the award, but missed out when the category was chopped down to five songs earlier this week.
A public vote will decide which single wins the gong at tomorrow's ceremony.
Wilson told BBC 6 Music: "Everyone knows 'Ruby' is the best single. If you are gonna whittle them down to five, you'd think 'Ruby' would be in there wouldn't you?"
Nominated for the award are Leona Lewis, The Hoosiers, Mark Ronson, Mika and Take That.
Commenting on the list, Wilson said: "They've all got their merits, but I am just a bit annoyed."
The tracks nominated for British Single Of The Year are:
The Hoosiers - 'Worried About Ray'
Leona Lewis - 'Bleeding Love'
Mark Ronson - 'Valerie'
Mika - 'Grace Kelly'
Take That - 'Shine'
