Eavis described the reports in The Sun as "nasty", "malicious" and "completely unfounded".
He also suggested that the claims may have been made up by the organisers of the O2 Wireless Festival to boost their own ticket sales.
The festival organiser told XFM: "The Sun was carrying a story that he [Jay-Z] was pulling out.
"I'm not sure where they got that from, probably from the people that were doing a show in London the following week [Wireless Festival] because they were trying to sell tickets for their show."
Ticket registration for Glastonbury Festival is open again after tickets failed to sell out on Sunday. The bash takes place on June 27-29 and will include acts such as Kings of Leon, The Verve, The Enemy and Kate Nash.
