The rock group's 1992 single 'Killing In The Name' triumphed in the chart battle after an online campaign urged fans to stop the X Factor winner from reaching the top spot.
Writing on Twitter, McElderry thanked his fans for their support.
"Heyy guys thankyou to everybody that bought the single and supported me!" he wrote. "Well done to ratm for a interesting chart battle xx"
McElderry's debut single 'The Climb' finished at number two after selling more than 450,000 copies.
