The singer, 26, apologised to fans on his website after cancelling gigs in New Hampshire and Connecticut.
"David would like everyone to rest assured that we are working with the universities to reschedule the shows that are missed," read the message.
A taped appearance from Cook will air on tonight's American Idol results show. He is expected to return to touring on Thursday.
It is believed that Cook withdrew from the shows to spend time with his brother Adam, who has been suffering from brain cancer for over a decade.
