Any offenders will be prodded and swatted with brooms full of putrid goo while the train passes, according to The Daily Telegraph.
The state-run railways have previously used concrete balls to knock over "rail surfers". However, they are only allowed to be used for non-electric tracks over fears the balls may cause serious injury or death.
On the new tactic, Ahmad Sujadi explained: "For anyone who is still up there, it'll be like a whip."
Sujadi would not reveal what ingredients were inside the smelly goo, and dismissed criticisms over the new method of combating illegal riders.
"Some people say it's inhumane, but that's fine," he said. "Because letting them ride on the roofs is even more inhumane."
Dozens are killed or seriously injured each year in Indonesia from riding the roofs, either by falling off or being electrocuted by power lines.
