The Good Will Hunting star's Eastern Congo Initiative will raise money and awareness over crimes committed against women and children in the region, reports The AP.
Affleck visited the area last week, his fifth trip in the last three years. There he met with former child sex slaves and ex-prisoners in the hope of better understanding the region's plight.
The foundation will apparently support local Congolese aid groups.
"It was folks in these communities that were addressing the humanitarian crisis who were doing the most, in my view, to solve it," Affleck said.
He added: "Naturally they were best equipped to solve it."
The programme is partly funded by Howard G. Buffett, son of American investor and philanthropist Warren.
