The New York Post reports that documents show that Zakiya Khatou-Chevassess was given a $42,000 (£27,127) pay rise last year, for work conducted for Yele Haiti.
According to the newspaper, Khatou-Chevassess was romantically involved with Jean at the time of her raise, although Jean has strenuously denied suggestions of an affair.
Khatou-Chevassess earned a total of $147,000 (£94,947) for 2010 - almost $15,000 (£9,688) more than the charity's president Hugh Locke - and was promoted to the agency's vice president from her original role as consultant.
The documents also show that $336,000 (£217,019) was spent on employee compensation for the year, while $418,000 (£269,983) was used for programmes in Haiti.
Yele Haiti has previously come under criticism for its financial management, after hundreds of thousands of dollars were paid to companies owned by Jean and his partners.
The former Fugees rapper staged an unsuccessful bid to become Haitian president last year.
