The pair both voice characters in animated comedy Rango and the 35-year-old explained that they were told to act out their scenes together.
She was quoted as saying: "Although we were only voicing the characters we were encouraged to actually act out scenes.
"It came to the scene where my character kisses Johnny's but I ducked out as I had a really bad cold and I didn't want him to catch it."
Fisher, who is married to actor Sacha Baron Cohen, joked that she should have gone ahead with the kiss despite her illness.
She added: "Afterwards I was like, 'What was I thinking? It's Johnny Depp.' Maybe I should have just got the kiss and given him the germs."
