The singer could face up to five years in prison if found guilty after allegedly breaking into the shop in Regensburg during a night out.
While Doherty admits to smashing a window, he claims he has no memory of the incident, The Sun reports.
A guitar and a record were apparently stolen from the shop, but were later found abandoned in the main square of the town.
The Libertines star is currently serving a six-month sentence after pleading guilty to possession of cocaine following police enquiries into the death of filmmaker Robin (Robyn) Whitehead.
Doherty may be released in time for his previously-scheduled performances at the Reading and Leeds Festivals.
