The singer and supermodel wife Penny Lancaster welcomed the baby boy in February, making Stewart a father for the eighth time.
The couple gathered family and friends on Sunday at an Edinburgh church for the ceremony, which was conducted by Reverend Ian Gilmour, the man who conducted their 2007 marriage ceremony as well as the baptism of their 6-year-old son Alistair.
"They'd approached me during the summer to ask if it [the baptism] was possible... It was a complete surprise [for the other church-goers]. People were very pleased to be part of it," Gilmour told The Scotsman.
"It was an unusual service in that we had a piper piping them into the church and was unusual in that we've got a Christmas tree festival on at the moment, so we've got 30 Christmas trees in the each of the churches."
Stewart previously said that he considers Aiden to be his "miracle baby", as Lancaster had to undergo two rounds of IVF treatment before getting pregnant.
