The site was shut down by the US authorities last week and founder Kim Dotcom and three other top executives were arrested.
Beatz was not mentioned in the Justice Department's 72-page filing but a source told the New York Post that the producer "expects to be questioned by the FBI... [because] he's the CEO of the site".
However, Megaupload lawyer Ira Rothken last week told VentureBeat: "To my knowledge, Swizz Beatz was never involved in any meaningful way. He was negotiating to become the CEO, but it was never official."
A source added to the newspaper: "Swizz is satisfied that he isn't being investigated for any wrongdoing because had this been the case, they would have picked him up at the same time as the others.
"Swizz had no idea this was coming. He is very much in the dark about this investigation."
Beatz's wife Alicia Keys was one of many artists to have featured on promotional videos for Megaupload.
Following the closure of Megaupload, collective Anonymous took down a number of government and entertainment industry websites with a distributed denial-of-service attack (DDOS) operation.
