The programme - based around Allen's website and online friends - has struggled to win audiences and been panned by some critics.
However, after opening to 255,000 viewers it has stabilised at around 300,000 per show. Eight new 45-minute episodes have been ordered.
Allen said: "I'm thrilled that we're going to make a second series of the show, it’s been such a laugh. I want to say a huge thank you to everyone who tuned in, and I can't wait to film series two."
Her show was the flagship title in a February relaunch of BBC Three by controller Danny Cohen.
"I'm delighted that Lily Allen and Friends will be returning for a second series," he said.
"Lily is a star. She has developed astoundingly well as a TV host in just a few weeks and has established herself as a firm favourite with the young audiences BBC Three targets."
The channel's share among 16-34s was 3.9%, up by 44% year-on-year, during the first month after its relaunch.
