The former England goalkeeper and professional partner Erin Boag failed to win round the public and the judges with their energetic Charleston.
It was first revealed that Michelle Williams and professional partner Ian Waite, who is standing in for Brendan Cole following the death of his father, had finished in the bottom two for the second week running.
However, when the full results were announced it was Shilton and Boag that stepped onto the floor for their final dance.
Shilton, who admitted to being "disappointed" with his performance before discovering the outcome of the vote, praised the strength of this year's contestants before leaving the show.
"I've had a fantastic time, obviously," he stated. "I didn't dance as well as I could tonight, but there's some fantastic dancers there. It's been a great experience I've loved every minute of it... It's been so exciting and I've had the chance to be taught by the best of the business."
It was also confirmed tonight that Williams will be reunited with Cole on next week's show.
Strictly Come Dancing continues next Saturday at 6.25pm on BBC One.
