S02E01: 'Kiss Kiss, Bang Bang'
A drugged-up alien ’blowfish’ is chased by the Torchwood team and tracked down to a house, where he puts a gun to the head of a hostage. Captain Jack appears from his adventures with The Doctor to shoot the blowfish, with Gwen later angrily accosting him for deserting them.

A flamboyant Time Agent called Captain John arrives through the rift and clears out a bar so that he can indulge in a drinking session. Jack receives a hologram answer phone message from John, his former colleague and lover, and the pair meet up. After a furious fight, they lock lips, share memories and swig spirits. John reveals that the Time Agency is shut down and that he is on earth for benevolent purposes - to find several radiation cluster bombs that have emerged from the rift.

Jack tells Gwen that she is the reason for his return, but she reveals her engagement to boyfriend Rhys. The team split up to look for the canisters, but Jack warns Gwen to be careful about John as he believes an ulterior motive is at work.

John and Gwen find a canister in a large container, but the latter faces death after the Time Agent kisses her and imparts his paralysing, potentially lethal lip-gloss on her. John then finds Owen and Tosh, who have located the second canister, and immobilises them.

Meanwhile, Jack asks Ianto out on a dinner date and the pair find the last canister. John turns up, traps Ianto and pushes Jack off the top of the building after he throws the canister to the ground. Jack is impaled on a bench below and John walks away believing the immortal one is dead.

Gwen is rescued by the others in the nick of time and they reunite with Jack to confront John. It emerges that John wants to retrieve some diamonds via a message contained within a triangular device, but instead an explosive device attaches itself to his chest. The device locks onto the DNA of whoever killed the diamond’s owner.

With the clock ticking, John handcuffs himself to Gwen and demands help. Instead, they are driven to the rift so that the explosion won’t desolate Cardiff. Owen has a brainwave and mixes the blood of the Torchwood team in a syringe and injects it into John’s heart. This momentary DNA change confuses the explosive device and they are able to throw it into the rift.

John departs, but tells a stunned Jack that he has "found Gray".
