The historical drama, focusing on the life of the second US president, scooped 13 awards in total, breaking the record set in 2004 by Angels In America for the most gongs won by a miniseries.
John Adams's Paul Giamatti, Laura Linney and Tom Wilkinson all emerged victorious in the miniseries acting categories.
AMC's Mad Men, set around a New York ad agency in the 1960s, won for outstanding drama series, the first time a show from a cable network other than HBO has taken home the award.
Elsewhere, Tina Fey picked up Emmys for starring in and writing sitcom 30 Rock. The NBC show also secured the outstanding comedy series award and the best comedy actor prize for Alec Baldwin.
The night's biggest shock saw Bryan Cranston beat off competition from Hugh Laurie, Michael C. Hall and Jon Hamm to win best actor in a drama series for Breaking Bad.
